i assume Amazon sends out tax information or has reports to download for people. How do you guys keep track of all of your shipping costs "inbound shipments" to deduct from earnings? Does Amazon do it for you or do you do it by hand?

Both, you will have to go through all of your monthly invoices to see what you have paid in shipping if you did not keep track. It’s a lot easier if you create a spreadsheet to track all of that information though.

I consider it part if fees from Amazon. Same with labeling charges.

Amazon will provide a 1099 that will have a small breakdown of what has been paid to Amazon and what they have paid you. You will also have to run an inventory report and provide an at cost value of inventory you have currently. This part is tricky for first year sellers as this total will be subtracted from next years final inventory value.
