Is that ok to ask the supplier to exclude the freight charges out of the commercial invoice for import and duty tax purposes? is it the right thing to do so the total amount is lower?

If you engage the services of a customs broker or a freight forwarder to help you move inventory from one country to another, you must engage them directly. You must also directly make the arrangements for establishing the importer or exporter of record. Amazon cannot act in that capacity or make these arrangements for you.

yes it is ok to make the invoice without the freight charge, if you must do lower amount the total cargo value amount must be reasonable, it can’t be too low that would cause customs clearance problem,I always suggest client declare the true amount.
